ok, I've managed to do a find/replace and updated all the file paths. When I re-open the composition about half of my files are no longer in place in the composition.

I'd be interested if anyone has the same issues or knows of a solution.

one thing that would be cool would be an option to load multiple masks into a layer and be able to switch through them in the layer options window rather than dragging a mask file onto the layer each time you wish to change the mask.
