Did you batch convert all the files? Try converting one file at a time using MPEGStreamclip and see if that helps.

Yeah those kinds of workarounds work most of the time. When i face any clip conversion problems with MPEGStreamclip, i convert the file to mov using Media Converter and then reconvert the converted file using MPEGStreamclip. You would definitely notice some major differences once you upgrade to SSD's. Sometimes its kind of difficult to explain these differences in words but its just snappier.

Uninstall QuickTime and install the QT lite version and place the DXVWindows.qtx file again in the QTSystem folder and see if that helps. Don't know about Adobe Media Encoder but the above steps work perfectly with MPEGStreamclip
