AfterEffects track matte Resolume Arena workflow questions!

Hello all knowing forum. Just looking for possibly easier solutions to what I am trying to achieve here. Basically mapping a small scene on a physical piece. I have three pieces of the same scene I'd like to map separately. The building; the sky (above horizon line) and the floor (below horizon line).
I have all of these as separate entities in after effects and I could render out three different video files with alpha channel, then bring them in to arena.
But surely there is a way in arena to to take the video file (rendered out as one flattened file) and isolate these different parts if I have some sort of mask/path/matte that I can work from right? The functionality i guess I am talking about is track mattes. I would like to mask out the parts I need but not have black as the negative space, rather an alpha channel. Is this doable? I'm rendering lossless so I want to try and avoid the extended render times and render a single time.
Then I am going to play them simultaneously in resolume and record the output with black magic. That way I have a single mapped file that will play on the physical piece fully mapped.
If you have any tips or information on how I can do this in a more efficient way....I would be so thankful.
Cheers
