Can't back up & use my ContextualKeyboardShortcuts

Even when it was mentioned here several times, how to back up your mapping via the preferences/midi-thing and if I do so, at least on my rig it doesn't work at all.
In my eyes the problem starts already there, when you want to save/load your contextualKeyboardShortcuts (CKS), you have to do it via the preferences/midi-box. I've tested it before I have reinstalled R4 2.1, the result is once you load another CKS-file, the mapping of that one which is actually used will be still "in service". Example: In a Application Key Map (AKM) the first four clips are triggered by ascending numbers (1,2,3,4), then I load via preferences/midi another CKS-file only with the first two clips triggered by 1 & 2 and if open the AKM then the I see that the Key-binding 3 & 4 is still there AND, worse, if you want to change the Key 1 & 2 now, I have to delete each TWICE.
Having done the re-installation I thought the only way to back up my CKS is to save them in separate Folder named to the corresponding version of the CKS without changing the name of the CKS.
As I couldn't use the CKS of the last months because they are messed up with double key-bindings as I wrote before, I decided to take the effort to remap all my key-bindings again to get a solid base for the future. By the way I am missing a "clearing-all-keyboardshortcuts"-order in the AKM-Menu. Further on I noticed a "discrete" change in mapping procedure: While before in the AKM only ONE layer was highlighted in blue, now every layer is coloured in blue, (see attachments) which has as a result that each time I push the 1,2,3,4,...key not only the active layer triggers a clip, but all layers. So it is senseless to go on and I can't go on with my projects. Do have an Idea to solve this problem?
