When a transition has been triggered and I decide to clear all or clear the layer, only the clip which is being transitioned to is cleared. The first clip is locked into the transition until the set time is over. Bug or feature?

I'd say this is expected behaviour. It also acted the same way on previous versions.

It's a bit weird for an expected behaviour when hitting the stop button clears both clips in transition.

The Stop-button and clearing layers is not exactly the same, as the stop button does make a hard stop as you already noticed.

Clearing a layer does perform a transition of the currently playing clip to nothing (full transparent). The same happens if you clear a layer when there is currently no transition happening, it will clear the layer with the given transition time (if there is one set) and not a hard cut.
On the other hand if you trigger another clip while an active transition is running it will also only immediately cancel the clip that this layer is transitioning to and perform a transition to the new clip.
So you could see 'layer clear' more like another trigger.
